LegumeGRN: A Gene Regulatory Network Prediction Server for Functional and Comparative Studies
نویسندگان
چکیده
Building accurate gene regulatory networks (GRNs) from high-throughput gene expression data is a long-standing challenge. However, with the emergence of new algorithms combined with the increase of transcriptomic data availability, it is now reachable. To help biologists to investigate gene regulatory relationships, we developed a web-based computational service to build, analyze and visualize GRNs that govern various biological processes. The web server is preloaded with all available Affymetrix GeneChip-based transcriptomic and annotation data from the three model legume species, i.e., Medicago truncatula, Lotus japonicus and Glycine max. Users can also upload their own transcriptomic and transcription factor datasets from any other species/organisms to analyze their in-house experiments. Users are able to select which experiments, genes and algorithms they will consider to perform their GRN analysis. To achieve this flexibility and improve prediction performance, we have implemented multiple mainstream GRN prediction algorithms including co-expression, Graphical Gaussian Models (GGMs), Context Likelihood of Relatedness (CLR), and parallelized versions of TIGRESS and GENIE3. Besides these existing algorithms, we also proposed a parallel Bayesian network learning algorithm, which can infer causal relationships (i.e., directionality of interaction) and scale up to several thousands of genes. Moreover, this web server also provides tools to allow integrative and comparative analysis between predicted GRNs obtained from different algorithms or experiments, as well as comparisons between legume species. The web site is available at http://legumegrn.noble.org.

CTLA4 Gene Variants in Autoimmunity and Cancer: a Comparative Review
Gene association studies are less appealing in cancer compared to autoimmune diseases. Complexity, heterogeneity, variation in histological types, age at onset, short survival, and acute versus chronic conditions are cancer related factors which are different from an organ specific autoimmune disease, such as Grave’s disease, on which a large body of multicentre data is accumulated. For years t...
متن کاملComparison of the Lipophosphoglycan 3 Gene of the Lizard and Mammalian Leishmania: A Homology Modeling
Background: Lipophosphoglycan 3 (LPG3) is required for the LPG assembly, a well known virulent molecule. In this study, the LPG3 gene of the lizard and mammalian Leishmania species were cloned and sequenced. A three-dimensional structure (3D) for the target sequence was also predicted by comparative (homology) modeling. Materials and Methods: An optimization PCR amplification was performed o...

Backgroud: Protein-protein interaction, plays a key role in signal transduction in signaling pathways. Different approaches are used for prediction of these interactions including experimental and computational approaches. In conventional node-edge protein-protein interaction networks, we can only see which proteins interact but ‘structural networks’ show us how these proteins inter...

Deep understanding of molecular biology has allowed emergence of new technologies like DNA decryption. On the other hand, advancements of molecular biology have made manipulation of genetic systems simpler than ever; this promises extraordinary progress in biological, medical and biotechnological applications. This is not an unrealistic goal since genes which are regulated by gene regulatory ...
متن کاملIdentification of miR-24 and miR-137 as novel candidate multiple sclerosis miRNA biomarkers using multi-staged data analysis protocol
Many studies have investigated misregulation of miRNAs relevant to multiple sclerosis (MS) pathogenesis. Abnormal miRNAs can be used both as candidate biomarker for MS diagnosis and understanding the disease miRNA-mRNA regulatory network. In this comprehensive study, misregulated miRNAs related to MS were collected from existing literature, databases and via in silico prediction. A multi-staged...
